Everything in the scratch directory is automatically purged. Calling
'rmtree' again breaks the ability to optionally preserve the scratch
directory contents.

Replace any instances of
os.path.join(self.workdir, ".../...")
self.workdir + "/.../..."
with
self.scratch_file("...", "...")
which is more compact and portable
